Shadow Lugia? I think you mean SHINY Lugia, which is the only "shadow" version of Lugia available in the handhelds.
It's very rare to catch one, around 1 in 8000 for it to pop up in battle instead of normal Lugia - considering it's a one time battle, that makes it even rarer.
You cannot get a Shadow / Dark Lugia outside of Pokemon XD: Gale of Darkness!
