To catch a Shiny Zekrom, you have to completely fill the PC box system, and not only the ones that are present. Keep filling it until there are no more empty boxes or spaces. You also have to do this BEFORE you ho to talk to N in the end. Then, you'll be able to capture Zekrom later. After doing this, and completing the storyline, you can go to Dragonspiral tower to catch a shiny Zekrom.
