Typically what I do when I find out a thermos is hiding a nasty habitat in it is first run some hot water, dump some dish soap in there, close the thermos and shake it up, then dump out the water. I repeat this a couple times until a lot of the gunk is gone. Then I'll fill it up with soap + water, then let it soak for an hour and repeat the hot water method. Once it's cleared up pretty well, I'll scrub it down.
