Generally, you can't write (meaning delete also) to a CD unless it's rewritable, so I would move the data to a temporary device like a USB stick that doesn't have anything important on it. Scan the USB stick with an antivirus program to make sure the virus is deleted and make another CD.
Viruses can be transported via USB. If with USB pen, you meant USB stick. It is very possible it contained a virus. If you meant a Digital pen, then it's an absolute "no", not possible.
