There are two ways to get Organic essences. You can walk up to one of the clumps of purple flowers on the ground and select Pull Out. If you walk away quickly, the flower should remain, but you will get the essences.
Once your town gets to one star and you can saw down logs, you can go into the forest, where Organic essences can be prospected in the southern area.
