I experienced the same problem with my 2001 Navigator and it was fixed by replacing the pump mount (according to the dealer). Fortunately, it was under warranty and didn't cost me anything. Since I had the dealer take care of it, I don't know how involved the job is but it may also be the solution to your problem.
In a 1999 Lincoln Navigator, the air ride compressor relay is typically located in the engine compartment fuse box. It is usually labeled, making it easier to identify among other relays and fuses. If you're having trouble locating it, refer to the owner's manual for a detailed diagram or description.

I am assuming that you are talking about the air compressor that inflates the air ride. If that is what you are talking about, then it is sitting in the front left up under the hood (where your hood latch is. Sitting in between your battery and passenger side headlight.
it comes on to balance the air ride system according to the weight inside.
because the 2005 navigator is airride equipped. It uses an airbag to fluffen your ride. The front typically drops further than the rear when off. When you turn on the vehicle and shift out of park, the compressor begins to fill the airbags and the ride height is lifted and leveled while driving. Once you park the navigator will lower when the door is closed after exiting. Awesome indeed.
