When you are at 97% complete and there are still three flags (the flags mark where you still need to look for trophies) marking the Forest, the Ruins, and the Swamp, that's where the three hidden characters are. Toon Link is in the Forest, Wolf in the Ruins, and Jigglypuff in the Swamp. In each stage there is a new door, and go through the door to battle the newcomer. If you defeat them they join your team. And as for trophies, keep on looking!
