This question is unanswerable, unless it doesn't matter where in Brooklyn you go. Brooklyn is almost 100 square miles in area, and almost every single subway line runs through it. The directions will be completely different, depending on where in Brooklyn you're going.
Please ask another question, this time specifying an exact address or cross street in Brooklyn. Or at the very least, a neighborhood. Nobody can give you useful subway directions unless you provide a precise starting point AND destination.
If you just want to walk around Brooklyn, and you don't care where in Brooklyn you end up, then you can take the Downtown A or C trains (of the A-C-E, the blue line) or the Downtown 2 or 3 trains (of the 1-2-3, the red line) from 34th Street-Penn Station to Brooklyn.
approximately $25.00
Yes. Take the Downtown 2 train (of the 1-2-3, the red line) from 34th Street-Penn Station to Flatbush Avenue-Brooklyn College.
To travel from NY Penn Station to 4 Metrotech Center in Brooklyn, take the Long Island Rail Road (LIRR) to Atlantic Terminal. From Atlantic Terminal, you can transfer to the subway and take the B or Q train to the Dekalb Avenue station, or the R train to the Jay Street-MetroTech station, which is a short walk to your destination. Alternatively, you can take the A or C subway line directly from Penn Station to Jay Street-MetroTech.
Take the Uptown A or C trains from Jay Street-Metrotech (at the corner of Jay Street and Willoughby Street) to 34th Street-Penn Station. The A is express, the C is local.
Take the subway to 34th St (Manhattan). That's Penn Station. Take Amtrak.
The LIRR (Long Island Railroad) stops at Freeport. It would be a shorter trip if you could board the train at the Hunterspoint Station in Queens, but I guess the LIRR does not run from Hunterspoint to Freeport, because when I entered it into the schedule finder, it said that, "This station combination is invalid." So I guess you have to start out from Penn Station. For subway directions to Penn Station, please ask another question, i.e., "How do you get from [insert address here] in Brooklyn to Penn Station?" See the Related Link below for schedules and fares for the LIRR.

To get from Ronkonkoma, NY, to Cadman Plaza in Brooklyn by train, take the Long Island Rail Road (LIRR) from Ronkonkoma Station to Penn Station in Manhattan. From Penn Station, transfer to the subway and take the 2, 3, 4, or 5 train to Borough Hall or the A or C train to Jay St-MetroTech. Cadman Plaza is a short walk from either subway station. Be sure to check the LIRR schedule for any service changes.
