Once you get Groudon, you have to get Kyogre from a Heartgold game and then talk to Professor Oak. The Rayquaza event will happen after that.

Raquaza must be the hardest Pokemon to catch in the whole game. You'll need BOTH games. Beat Red (Ash) in them and go to Mr. Pokemon. you will gain acess to Embedded Tower to catch Groudon (Soul Silver) or Kyogre (Heart Gold). Then, catch them and trade one to the other game. Then, go to Prof. Oak and show them to him. Go back to Embedded Tower and you will see Raquaza.
If they weren't in the original gold and silver, they probably won't be in those ones.
What you do is trade that Kyoger to a friend that has Pokemon soul silver for Groudon show that Groudon to Mr.pokémon and he will give you the Jade Orb with that orb you will be able to catch Raquaza. hope this helped
