First, Let the two teams awaken both Legengary pokemons Groudon and Kyogre. A Fierce battle between them will emerge in Sootopolis City. Go to Sky Pillar and awaken Rayquaza. Fly back to Sootopolis and watch. After this, you can go back to sky pillar and catch Rayquaza.
