Alright, so when you beat all the Johto gyms and Elite Four and are in the Kanto Region, you talk to Professor Oak anytime after you recieved a Kanto starter from him at his lab in Pallet Town.
When you talk to him, he should say that Mr. Pokemon is looking for you O: OH MY. So hop on your transportation of choice and ride on down to Cherrygrove City in the Johto. Isn't it just a cute little town?:3
North of Cherrygrove is Mr. Pokemon's house. (Bring some Repels. There are wild Pokemon afoot.) Go in his house and chat him up. He'll be talking about the Hoenn legend. If you have HG, he gives you the Blue Orb (Kyogre) and in SS you get the Red Orb (Groudon).
Go to the Embedded Tower by the Safari Zone Gate to obtain them.
If you show Oak both Kyogre and Groudon he will give you the Jade Orb which lets you get Rayquaza in the Embedded Tower.
