You have to have both Groudon and Kyogre by trading with SoulSilver(it doesn't work if you migrate them from Ruby/Sapphire/Emerald). Talk to Professor Oak in Pallet Town. He will give you the Jade Orb. Go to the Embedded Tower. Rayquaza will be waiting for you.
