The best way to get rid of gravel dust is to prevent it from getting in there to begin with. You should always rinse new gravel in a colander, running your hand through it, until no more dust runs off of it. You should do the same with new charcoal or other rock based filters. All new medium added to an aquarium should be thoroughly rinsed previous to being added.

If you weren't aware of this, and you wound up with some dust in there, it is OK. You can still get rid of it. First, when you change your water, use a gravel vacuum. There are some that are powered. They are very effective, but can be a little more expensive. There are less expensive options. I use a Siphon Kleen. It uses a siphoning action, but is still very effective. They run between about $4 to $12 depending on the size you need. If there is large amount of dust, you can also use a fine filter. Many of the more serious aquarium enthusiast keep a fine particle filter on their aquarium at all times.

If you are speaking of a fish tank, get a sucker fish. It eats the particulates in the tank and the tank does not get contaminated.

There is a low tech solution, at the fish store you can buy a gravel cleaner which is a clear plastic hose with a larger diameter end. You get a bucket, put the large end into the water and get a siphon going on the smaller end by sucking on it for a couple of seconds ( the bucket is always lower than the bottom of the aquarium and when you see the water come over the top of the glass move the end of the hose into the bucket)

Now push the large end into the gravel and lift up you will see all the poo come up with the water but the gravel is too heavy to go. Do this all over the aquarium until you dont get any more poo. You will need to replace quite a bit of water along the way so be prepared, I used to use a push on type shower hose attached to the kitchen sink to keep a constant flow going into the tank to replace what I was taking out. keep some declor and slime handy for when you are done.

If you can find something to plug the end of the hose with while you are dumping your bucket into the toilet ( make sure no fishies were sucked in ) you wont have to start the siphon again

Gravel or the stuff at the bottom of your aquarium is called substrate. To clean the substrate you need to rinse it with water first before you put it in the bottom of your tank.

Then after it is in you need to clean half of it every week when you remove and replace 10% of your water. You do this by getting a vacuum sucker from your local pet store.

This is a manual device that will suck up the debris in the substrate while it removes the water. The gravel will not be removed just the waste and debris.

I do this with my 75-gallon freshwater aquarium and my tank is crystal clear.
