You get the Jade Orb by going to mr.pokemon's house after beating red. He will give you the blue orb. Then you go to the embedded tower near the safari zone and catch Kyogre. Then you get a Groudon and show the Groudon and Kyogre to professor oak. He will then give you the jade orb. You go back to the embedded tower and find Rayquaza waiting there.
