Simply go guiding Ruto through the Dungeon. (PS: On the room you first met her, memorize where's the hole where there is a green slimey thing. When you come back up with her and get past that 5 rooms, including the one with the Boomerang. Fall on the hole that green thing was blocking and cross the door, on that platform. Throw Ruto onto the platform to get rid of her and defeat the "Oktopus" (dunno his name). Keep going and, when you need to press a button that need to have some weight on it to keep pressed place the wooden box on it. To pass the parts with the moving red thing, simply throw the Boomerang on it to freeze it. If you keep going, you'll soon catch up with Barinade. Defeat it, get the Heart Container and go get the Spiritual Stone of Water, Zora's Sapphire.

How do you get the third stone in jabu jabus belly?

You catch a fish in an empty bottle and give the fish to Lord Jabu Jabu by emptying the bottle infront of it's mouth. You then get sucked into the giant fish and start a dungeon named 'Inside Lord Jabu Jabu' or something similar. Once inside walk around for a bit and explore until you come to a room with lots of holes in the floor. Standing by one of these holes will be a young zora girl. Once you talk to her you discover she is in fact the missing Zora Princess, Ruto. She tells you about the strange monsters inside Lord Jabu Jabu and says she is not leaving until she finds what she dropped. This thing she dropped is her mothers precious stone, aka the Zora Sapphire, the last stone needed to open the door of time. Ruto runs off after this exchange and falls down one of the holes. You need to follow her and talk to her again so that she finally agrees to let you help her. She 'permits' you to carry her around. You need to pick her up and continue through the dungeon until you get back to the room with the holes in. Once back here you can drop down some of the holes if you wish to get the Skullltulas. You need to walk straight through this room through the door on the other side without getting killed by the jellyfish or falling down a hole. Once you have entered this new room you will see a number of 'tails' hanging down in front of doors. You need to kill the monsters that these 'tails' belong to and then you recieve the boomerang (i think, it's been a while since i played Ocarine of Time ;D). This new item lets you go further into the dungoen. Eventually you will come to the room where the third stone is. Ruto asks you to throw her up onto the platform where the Stone is, so you throw her. Once she gets the stone the platform rises into the cieling, blocking Ruto from view and seperating you and her. You here her scream and then the platform descends but with a giant Octo on it. You need to defeat the octo then get onto the platform to be taken up into the next area. Carry on through the rooms until you eventually find the Bosses lair. Once in there kill the Boss which is some type of electric-eel-jellyfish-thing. Once it is dead Ruto will appear in the usual circle of blue light and tell you off for not coming to find her sooner. Once she is finished telling you off step into the blue light ( or you may need t step into the light before she starts telling you off, i can't remember). The light takes you out of the dungeon and into the water where Jabu Jabu is. There is a whole load of dialouge where Ruto tells you that the stone is actually the Zoras *SPOLIER*. She then gives you the stone and you finally have all 3. If this didnt help then just google ocarina of time walkthroughs, they are way more in depth and lengthy but explain exactly what to do in each room. :)
