One of the two parts you need to recover, the Mech Crank, is visible at the far upper left of the annex, to the left of the Living Quarters. It is atop some vines.
However, there is no way to reach it from the outside. You will need to recover the Living Quarters key, which is in the greenhouse at the Research Lab at the other extreme of the island, the farthest area to the right. This is more than half of the island quest.
Once you have the key, you can proceed through the Living Quarters and walk the "tightrope" from the door near the roof. With the Crank and the Steam Motor (which is also in the Research Lab), you can complete the Mech walker that is in the garage next to Sully's shop.

There is one part of the island where you use it to break glass to make an escape route because the entrance you originally came through you can't get back out of because of a thing that fires water at you. Hope this helped! :)
