I got stuck on this too... You must surf through routes 126, 127, 128, 129, 130 and when you are close to pacifidlog town go north past some rocks to the tower where you find rayquaza. Go to the top, talk to rayquaza (it will fly off) then fly back to sootopolis and enjoy the cutscene. After that the gym can be challanged. (p.s. go to pacifidlog first and then return to the tower on route 131, so you have the fly location for pacifidlog avalable. Rayquazas tower is very near the town so you don't have to surf all the way from sootopolis when you want to get rayquaza-you can get it right after the cutscene in sootopolis and it is really powerfull-lv70 (use masterball if you must))

To get to Viridian City simply travel south of route 23 and east through route 22. If you are actually stuck in Route 23, as in you can't exit via the south and don't have Fly, you may have encountered an undocumented glitch and sadly will need to restart the game.
