At JFK, you can get a shuttle (called the AirTrain) from inside the JFK terminals to the Howard Beach Station of the A train (on the A-C-E, which is the blue line). The A will take you to Penn Station (34th Street).

From Penn Station, you can take the LIRR (Long Island Railroad) to either East Hampton, Westhampton, or Southampton. I have included a link to the LIRR home page where you can get the schedules.
