This is an easy one..
Scince the trunk seal is a cut to length type of appplication you want the seam where the seal joins together to be at the back of the trunk near the latch.
The trunk seal is glues to the underside of the trunk lid with weather strip adhesive. I like to put masking tap on both sides of the area where the seal gets glues to so I dont have glue all over the place. Then I smerar the glue in the area on the trunk that will hold the seal and then begin placing the trunk seal; starting at the latch area and working my way all around.

Most likely it is coming in throgh the trunk seal. On a dry day wash your car and then open the trunk and see if the trunk seal is wet and there is a trail of water entering the trunk
There were several different axels used then, so you haven't given enough information for the question to be answered. It depends on which engine was used.
