Mystery Train was just one of many projects that were carried out there before the facility was closed. Also, Mystery Train was a physics-related project, not a biotech project. The biotech facility is referred to as 'The Hole' and is described as being under the artillery range in another part of of the fort's grounds from the Mystery Train facility. The Hole is where the retrovirus originated from, and is completely unrelated to the Mystery Train project, which was about to be shut down until the retrovirus incident, at which point the MT time-travel project was accelerated in order to look into the future to see what damage the retrovirus leak would cause.
