It depends if you mean on a game then it is kind of simple you make a deck and save it remember its on the game. if you mean in real life you basically keep making decks until you don't have enough cards left.

Make the deck you want as a recipe. Then go into the deck menu at the top left corner of the screen. Then you press "Save recipe". Then just press one of the spaces. You can do this over ones you've already got but this will overwrite them.

I've found that in the Yu-Gi-Oh! video games you have to constantly change your deck. You can't make one recipe and hope to win the game. You have to change it based on your opponents deck.
In the menu, choose "Deck Construction", then the settings menu in the top-left. There should be "rename recipe" and "rename deck". Rather than rename both, I think renaming the deck and then overwriting the recipe is easiest.
