You have to go into the Cave of Origins to fight and hopefully capture the legendary Kyogre. It is in Sootopolis City West of the gym on the other part of the land(where the Pokemon mart is) and keep on following the path until you get an event with Steven and Wallace. Once you fight Kyogre, you can then go in the gym.
