If you mean the Altair door then simply complete the story. If you mean the Desmond portal doors, the last two are inaccessible and the first five are all open after collecting 30 Animus fragments. :)

Well you have to get the keys to Altairs Library from templars but in order to do so you must go constinopole and help out Ysurf and his group of assassins then while doing that you will search for the keys their is six in total and when you get the key you get one key to open the door to the library and then relive key moments in his life

I'm not quite sure what your problem is. I can't remember the exact way, but if you enter the Villa Auditore through the front door, go up the stairs, turn right and you should be on an indoor balcony, drop down and Mario's office is below.
