As soon as you have beaten Rayquaza and have come back, you have to go to the sea stage that appears next. 40 floors later, you can find and challenge Kyogre. You can fight him, but you can't recruit him straight away. The second time you beat him he might be yours.

If Blue is basically the same as Red, then it's the Stormy Sea Dungeon, B40F. It's the Stormy Sea Dungeon Xludo73: it's the stormy sea dungeon at B40F but I recommend bringing your strongest Pokemon there since kyogre is powerfull!don't forget to bring the huge apples and reviver seeds! you can get them at the kecleon shop!
