I do have the mystery dungeon 2 and you have to beat the game (beat Dialga) to recruit any legendaries. Or, you can beat the game, beat Dialga to get Dialga, then the same for Palkia, but you never get to actually recruite them, I tried.

ok i think you mean recruite? or however you spell that. but when you defeat a Pokemon in a dungeon, they might ask to join your team, depending on the conditions. Basically, the higher your level is, the higher your chance of the Pokemon you defeat joining you. but to boost that you could use the friend ribbon. just hold it while youre in the dungeon.
