After you have reached a point in the game where you can save it, save it and turn the game off. Turn back on the game. On the menu, where it has the options Continue, New Game, etc, there should be a new option called PokeWalker. Click that. There should be an option that says 'Register PokeWalker'.

You have to transfer the Pokemon back to the game by choosing "Connect to Pokewalker".
