Right click on them, and from the right click menu, click "Delete". Deleting a shortcut does not affect the program itself in any way.

Find the file or program you want to make into an icon (or shortcut). Right click and select "Create Shortcut" (depending on your operating system, it might be "Create Shortcut to Desktop" or similar). If this does not work, simply drag the icon over to your background.
You will need to ask the programmers that question. Each application has unique qualities that are available. A programmer needs to decide what features to include and which features do not make sense. Sometimes icons in applications do not make sense outside the specific application, so you would not want to create a shortcut to them.
