Go to a store and get a cleaner for upholstery and fabric. Follow the directions on the can.
Clean the couch with a mixture of vinegar and Pine Sol. That should remove the smell and the stain. D-Molish Now also does a great job of removing the smell and the soaked urine.
Put dog outside where they belong and buy a new couch, because urine has ammonia in it and the smell will never go away only fade. Well actually....you can use 1 part vinegar to 2 parts water. Vinegar will remove the enzymes that make the urine smell, oh that would be the ammonia, and the smell will go. You will need to keep the dog away from the couch until it is clean and dry though, and then make sure it does not happen again.

As a teacher I have gotten marker on just about anything it was possible to get marker on and never have been able to get marker out of leather. You could try a shoe maker to see if he has something to remove it or go the store where you bought the couch and see if there is something that will remove it.
If it is a smooth leather you could try a leather cleaner. There are good ones on the market that will remove things like this. If the it is suede you could use a suede brush on it and brush up the nap.

Alcohol might. Before you do that I would try Mr. Clean Magic Erasers. They work wonders. I have seen it remove permanent marker off of a wall. Use the one without the scrubber on it so you don't scratch your furniture. Alcohol might but could damage the finish on the leather. Please do not use Magic Erasers on leather - they are designed for hard surfaces and act like a fine sandpaper so will remove the top finish on the leather which will be expensive to replace.
