The SD card is a kind of solid state hard drive. It should be 'ejected' by the system before you take it out of the slot. On the desktop, click on it and select 'Eject' from the drop down menu.
When the icon disappears from the desktop, it is ok to take out the SD card.
If any application is using the SD card, it won't let you eject the card properly. Quit any apps that used the card before ejecting it.
