If you are driving a jeep wrangler with a soft top and both side windows are open and the back window is in; there should be no damage to my knowledge. the rear window is held on to the door on either side, grab the bottom of the flap and pull down to release, pull the bottom rail out of the brackets, then open the door, you can roll up the window if you like but it isn't necessary.

I assume you mean to add a soft top to one that had a hard top on it, otherwise you would have the hardware already on there. There are two brackets that attach to the roll bar, these will hold the bows, the bows are held on bu a recessed nut-bolt combo, but can be substituted with a quick release set up. On the rear of the jeep you will need two small metal brackets to hold the rear window in place, one on each side of the back on either side of the rear door.

TJ's are probably the easiest, remove the soft top completely, ( unbuckle top from windshield rail, and remove bows from rollbar with torx wrench ) remove the door surrounds ( if you have solid doors, tork bolts from the top through the rollbar ) remove the rails at the back that hold your rear window, and slap that hard top on there, it buckles down in the front just like your soft top, and there are bolt holes where the top meets the sides to secure it to the vehicle, I do this several times a year, easy as pie.
Fold the soft top down, Remove 4 torx bolts from the bows and remove them from the brackets on the roll cage. Pull the entire top away from the vehicle to the rear.
