As you are creating and other files but software must have ability to save file as .ico Photoshop can not save files in this format.
First, make sure the files you have are ABR files, they are the proper photoshop brushes files. Then, go to: My Computer>Local Disk>Program Files>Adobe>Photoshop>Presets>Brushes and paste the ABR file/s there. Hope this helps.
If any program can save as PSD then this option is listed in Save or Save As dialog. GIMP can save as PSD.

Its not Photoshop PNG but rather PNG-8 file format. Use it to save files with limited color palette (max 256) to have file with smaller size for Web which can contain and transparent areas in image.
Don't know how it actually does it, but you can only save layered images in format that supports them. ie: photoshop native files .PSD or layered TIFFs. Jpegs can not be saved with layers.
