You cannot use Groudon or Kyogre from R/S/E to get Rayquaza. You MUST show Oak a Groudon that was caught in Soul Silver and a Kyogre that was caught in Heart Gold to get him to give you the Jade orb. The only way to find Groudon or Kyogre in the embedded tower is to beat Red on Mt. Silver first then go see Mr. Pokemon on Rte. 30. He will give you the Red/Blue orb which will summon Kyogre or Groudon.

After you defeat red you need to go to Mr.Pokemons house and he will give u the red orb. then if u go to the safari zone walk up the stairs and do battles then u see a door to a cave go in then go down then surf to the left and u will see a door to a cave u should save then catch it.... same thing for Kyogre but u need heart gold and u get the BLUE orb if u get both u will get the green orb to get Rayquaza.u need rock climb an surf though.To get kyorge in Soul Silver you need to trade with another game (if you want raquaza then trade with Heart Gold) You must trade with someone who has the game and on Soul Silver you catch Groundon at the Embedded Tower and you get kyorge at the same place but on Soul Silver.
How do you get raquaza in Pokemon Soul Silver?
Raquaza must be the hardest Pokemon to catch in the whole game. You'll need BOTH games. Beat Red (Ash) in them and go to Mr. Pokemon. you will gain acess to Embedded Tower to catch Groudon (Soul Silver) or Kyogre (Heart Gold). Then, catch them and trade one to the other game. Then, go to Prof. Oak and show them to him. Go back to Embedded Tower and you will see Raquaza.
Pokemon heart gold what do you do after you get Kyogre?
After you do that get another ds ds lite or dsi and another Pokemon heart gold or soul silver game with a groudon in it. (If you have soul silver the way you get groudon in it is you have to go to mr Pokemon ( like you did in heart gold get the red orb instead of the blue orb and go to the place on the trail to the safari zone and get groudon.) After you have the certain groudon and kyogre that you can't get any other way like from ruby or sapphire on one game you go to the place on that route to the safari zone again and you will see raquaza! to get closer to finishing your national pokedex
