No because sometimes I get bored and want to start a new game and when I saved the new game the special missions are still there

You can: - Complete your Fiore Browser by capturing all of the Pokemon; - Complete more missions - including the bonus mission in the game where you find Kyogre, Groudon and Rayquaza; - Start the game over. Even though you can't get another Manaphy egg, you can still complete the game again and again; - Upgrade your capture styler to level 20 by earning exp points; - Find the three Regi Pokemon hidden in the game; - Complete the three Ranger Missions that come with the Ranger Net - Leave the title screen on and wait to see the two other versions of it And various other activities available in Pokemon Ranger.

To get Deoxys, you need to go to Ranger Net (found in the menu when you start up the game). Then go to search for a new mission, and when you get a list of missions, select "Deoxys and the Odd Temple!" Then, either go back to Ranger Net and start it from "Play a Mission"->"Special Missions" or go to the main game and go into the Past and start it from there. Be aware that this is a Past mission, meaning that it is multiplayer. You need at least one other person to complete the mission with you. Deoxys is the boss of this mission. When you complete it, you can send the Deoxys to Diamond, Pearl, Platinum, HeartGold, or SoulSilver. Deoxys is not required to complete your Browser in Guardian Signs because it is a Wi-fi mission, and it won't be available indefinitely.

You can not transfer Pokemon from Pokemon Ranger Shadows of Alima, but there are special missions that you get via WIFI and you get Pokemon that can be transfered to the next Pokemon game Pokemon Platinum (coming out March 22, 2009) these Pokemon are manaphy, rilou, and Darkrai.
