If by stun, you mean throw sand in their faces then all you have to do is be unarmed and hold in square (or X) and then release after a second or two or you buy smoke bombs and you use those to stun the guards.
It is not possible to counter a stun, but you can avoid being stunned by pressing [A] just before the sand is thrown to dodge.
