The Black Ops 2 campaign has many decision trees that affect the overall outcome and ending of the game. With Mason, his fate is decided in the mission "Suffer With Me".
Even though you don't know it's Mason, you have 2 options when shooting at the body (black bag over his head) to either kill him with a headshot, or wound him with a shot to anywhere else on the body. Each decision leads to a different ending and game conclusion.
I you wound Mason, he lives, and meets up later in a cutscene with his son. If you shoot him in the head, he's worm food, and you're left to contemplate killing your best friend and making his son an orphan.
Menendez captures mason and you (Woods) Thinks it is Menendez and your orders are to kill Menendez. Mason takes place of Menendez and you (Woods) kill Mason thinking its Menendez. So you walk up and take the hood off and find out its Mason. There is a way to not kill him by shooting him in the leg.

In most missions you will play as Alex Mason in the Studies and Observation Group as he is the main character. Although you will play as other characters as well.
