If you take that orb to the Embedded tower, south of safari zone, you will fight one of the R/S mascots (red - Groudon, Blue - Kyogre) If you catch it, then import the other one from the opposite game you can take them to Mr. Pokemon (MUST be a Groudon caught in SS and a Kyogre caught in HG to work) and he will give you the jade orb. take the jade orb to the embedded tower to fight/catch rayquaza.

Once you beat Red on top of Mt silver, you can go talk to mr pokemon. He will give you a blue orb if ur playing heartgold and red orb if soulsilver. This orb lets you get Kyogre with the blue orb and Groudon with the red orb. So you can only get one of those in one game. To get rayquaza you have to bring both a Kyogre and a Groudon (both have to be from HG SS and not Sapphire/Ruby or any other version) to Prof Oak and he will give you a green orb which allows you to get Rayquaza. All 3 of these legendaries are just South of the Safari zone. You need Surf and Rock climb to get there.
