Well, whenever you move, your muscles pull on your bones (bones are connective tissue). Bones act as levers for muscles. When you exercise, both muscles and bones are being used, and therefore are getting stronger. It might be very slight, but it's still there.
I'm not sure about this part, but I think that in certain cases, bones will give up some of their calcium to give to muscles in order to detach myosin heads from actin, so that the muscle can relax.
