Though I dont know of any scientific reason not to, I never put a cup of filtered coffee in microwave for more than 30s. It starts to taste bitter if you heat it too much.
I find the taste better if you make expresso-strong coffee and then add very hot water from a kettle later in the day. Does not change the taste.

Also, if you put the coffee in the water before you microwave it you'll probably find that it will get hotter than it would from your average kettle.
