In a recent trailer of Storm 2 at E3 one can assume, even confidentially say that the arcs will go from The Triumphant Return to The Destruction of Konoha.
Basically, episode one through episode whatever the arc ends at.
Though the filler arcs like the Three Tails will most likely not be included.

you cannot play as him in ultimate road but if you finish 4 arcs in utimate road you will then be able to play as him in vs duel mode (ps. other characters which are the same are sealed orochimaru, Byakugan hinata and kyuubi and taijutsu naruto).
In Naruto Shippuden - Ultimate Ninja Storm 2 what are the two modes?
Actually, there are now 3 modes. Story Mode, Fight Mode, and Multiplayer Mode. Story Mode will be divided into three sections. These three use the story arcs of Naruto, Sasuke, and Jiraiya. Fight mode is very simple. You can choose your character, the opposing character, and support characters for both sides. Playing with a friend is also possible. Multiplayer is going to be the best part. 2 on 2 has been confirmed although I'm unsure how with the 3D camera style.

Start the mission with the cursed jutsu master. He will send you locations of new cursed dolls when you finish different arcs. Check your wanted list for the locations when you collect the first set of cursed dolls he will send you a letter giveing you locations of the cursed doll Sasori and Chiyo. They will be stronger than the ones you faced before. Retrieve them and return to the cursed jutsu master. Now exit the village and he will give you locations on the cursed dolls Kakuzu/Hidan then Jirayia/tsunade. Now go to him and he will give you locations on Pain/Konan/Madara. Now give them to him and he will try to kill you with cursed dolls. He will make you fight two rounds of cursed dolls before fleeing. Next tsuande will tell shizune's men to locate the cursed jutsu master and naruto to wait. Exit the village you will receive a letter. Take it to tsuande and she will reads the letter that killer b a cloud ninja who knows how to control his jinjurkey has been captured and you will be taken to the fight with sasuke and killer b. Once the fight is done go to orochimaru's hideout and you can fight the cursed jutsu master's ultimate creation.
