In addition the 'Lawbringer' perk allows 1 further location to be marked, the Regulator Shack.
There are now 5 upgrade packages (Operation: Anchorage, The Pitt, Broken Steel, Point Lookout, and Mothership Zeta), which add additional locations taking the total to 219 with the Lawbringer perk.

The easiest way to check for any missed locations is to first save your game, and then on your next level up choose the Explorer Perk (must be level 20+), and check your map for locations with an icon of a square and a line crossed through it.
If you are not counting the add-ons for the game, there are 88 missions total. Three of them are tutorial missions; eleven are part of the main quest; 17 are side quests; 41 are unmarked; and 16 are repeatable.
