I don't know if they are the MOST famous, but Mt. Fuji is one, and Shibuya Square in Tokyo is pretty famous as well. > Tokyo Tower ; see related link below .
You could go to Tokyo tower, try Sushi - the national cuisine, visit Disney Land Tokyo, see the Tokyo Drift, ride on the Shinkansen - bullet train (while you're on the bullet train, you can see mount Fuji), you could try on the Kimonos and traditional dresses or you could visit the temples and educate yourself on the history of Japan. Have a look at some holiday brochures/websites. I lived there but I didn't do much sight seeing so I only know a few.

(1) Matsushima (pine islands)--bunch of islands near Sendai. You can take a boat ride. (2) Miyajima--an island with a big Tori Gate in water. Near Hiroshima (3) Amanohashidate--very hard to get to, a long sand "pier" with a good aerial view. It's so off the beaten track I would not visit it if you have other places to see. Tokyo Tower, Tokyo Metropolitan Government Building, Sunshine 60, Yokohama Landmark Tower, Rinku Gate Tower Building, Osaka WTC Building, Tokyo Midtown, Midland Square, Harumi Island Triton Square, Tokyo Opera City Tower, Umeda Sky Building.
