The manual transmission in a 1994 Cherokee uses 80 W 90 gear oil, not ATF.

Many manual transmissions use ATF instead of traditional gear oil. Perhaps you can drain a small amount to see if it is ATF or gear oil if you do not have the owner's manual.
an input speed sensor on the transmission that will usually cause problems with 3rd or 4th gear, get yourself a manual for the location of the sensor and replace.

Any Manual transmission can be towed with Manual Gear in Neutral; never engaged in a gear.
the gear is located on the speed sensor, but the speedo is electronic so you can program it instead...
If the car has a manual gear box, there is none.
