There are a few things you can do, which are using sanitizing wipes on surfaces, such as door knobs, bathroom counters, faucet handles, light switches, etc., which I do any time I stay in a hotel, even the "high-end" hotels. You should also always use sanitizing wipes on tv remotes and telephone receivers - they have an extremely high bacteria count.
I also always bring my own blanket, and before I even sit down on the bed, I remove the bedspread and blanket that is already on it. There have been many studies and documentaries proving that hotel bedspreads, comforters and blankets are filthy. They are not required to change them between customers, they only have to change the sheets.
It's been proven that the bedding of many hotels have blood, semen, feces, saliva, etc., on them, both in the cheaper motels and the more expensive hotels. So always bring your own blanket, and simply fold the one that was already on the bed and put it in a corner, out of the way. You can leave a note asking housekeeping to not put it back on your bed, too.
I also never walk barefoot on hotel floors - you never know what's on the carpet. Even though they do vacuum it does not remove what you can't see. I keep my slippers right beside the bed, and if I get up during the night, I put them on even for a just short walk to the bathroom.
Also, if the room has a coffee maker and glass or china coffee cups, you may want to replace them with disposable cups. I have caught housekeeping staff washing the cups in the bathroom sink. Not only is that disgusting in itself, but you also have no way of knowing how well they (or the sinks) were washed after the last person who used the room.
