As long as you've got deep enough substrate for them to cover themselves well you shouldn't disturb a molter. It's perfectly safe for your crab to molt in the main tank. If you are especially worried you can make a small mini-iso by using two open CD cases to form a small box. Push it down in the sand around the crab. Make sure there is a small amount of food and water in there.
