If God is a spirit and without a gender why do we refer to him as He?

God does nothing without a reason! All throughout The Bible, the people who followed God referred to him as "Father" and several times he also refers to himself as the "father" of Jesus, or of his creation, etc. He also uses the metaphor of being the "husband" to Israel to explain how much he loves them and the way he provides for them and is committed to them. God is a "he" because he wants us to have a relationship with Him that is like a father/child relationship: dependant, loving, obedient, trusting etc.

God is spirit but he refers to himself as our Father so that implies he is of the male gender if a gender can be attributed to Him. Or he is a heshe or a transexual.
