If there are only 100 different elmements how do you have thousands of different materials all with different properties?

Easy. Just to name a few examples:
1) Allotropes. Pure substances, say carbon can be arranged in various mechanical structures to produce just black carbon in the form of coal, graphite in sheets of hexagonal lattices, or diamond in tetrahedral lattices.
2) molecules with different elements in different arrangements. Self-explanatory - say carbon and hydrogen can produce a range of different organic gasses, metals and non-metals produce salts, salts, obvious one would be water from hydrogen and oxygen...etc...
3) single, double, triple covalent bonds...
4) different states, having solids, liquids and gasses of the same substance... eg. ice, water, steam.
you should be able to make more than 1000 materials of different properties from 100 elements just from these...
