Mesprit runs all over the region so if you want to track it down than you need the marking map app on your Pokemon watch. What I did was weaken it so that every time you see him/her it will be weakened and easier to catch

azelf helps you but does not live there. he leaves the distortion world after you get giratina and return to the real world and then you can catch it at lake valor with surf in the cave at the mifddle.

no, if you ko a lgendary it will never come back if you beat azelf or uxie, they wont come back until you defeat the elite four. they will appear back in the caverns. anytime they fainted, defeat the elite four again if you want them back. im speaking from experimence here.

First, you will have to make sure you defeated/captured Dialga. If you can't go in Mt. Conoret, you must compleet all your jobs before you can. Second, visit the tree lakes where Mesprit, Azelf and Uxie are. Maybe you will have to do that, but I'm not sure. But if I where you, I would find a Walktrough on the internet. there are arceus, darkrai, rotom, giratina, regigas, phione, manaphy, shaymin, heatran (on mt. stark), dialga and palkia, uxie, azelf, and mespirit (that's alli know for the diamond version, the pearl may have another im not sure)
