The explosion is a bomb that has been set off by team Galactic. At the time, you are in Canalave library. Prof. Rowan asks you to visit Lake Valor to find out what happened.

When you get there, you will see that the lake is just a basin. There are some galactic dudes there that will battle you and also some magikarp (you can't catch these, course, not that you would want to).

When you get to Azelf's cave you will notice Azelf isn't there. this is because the Galactic dudes took it for something else....
