Shadow Lugia is found on Citidark Isle in the possession of Cipher's Grand Master Greevil (aka. Mr. Verich who was encountered earlier in Gateon Port). Citidark Isle is Cipher's final base and it can only be accessed from Gateon Port via the Robo Kyogre after the Cipher Key Lair is destroyed. The Shadow Lugia is at level 50 and it knows a full slate of powerhouse shadow attacks like Shadow Storm. It also has very high defenses and decent speed, making it a difficult to battle (and catch) Pokemon. I would recommend using the Master Ball unless you really want to save it or can capture the Lugia with another ball. Good luck, and don't forget that Greevil battles you with a full team of Shadow Pokemon after the Lugia is captured.
