After the mission "The Green Sabre", CJ automatically loses any territories gained, until he comes back to Los Santos later in the game to start retaking areas for Grove Street again. If you lose territories, it just means that it will take longer to complete the game, because CJ has to have gained a certain number of areas for the last part of the game to be actioned.
